Namely, does connecting with yaz work?
yaz-client -c /etc/koha/zebradb/ccl.properties unix:/var/run/koha/
*<INSTANCE_NAME>*/bibliosocket

Or have you tried searching after a zebra rebuild?
koha-rebuld-zebra -f -v *<INSTANCE_NAME>*
