What USER should I be inserting into this? I understand INSTANCE is the name of my library.
I've tried the username that I log in with via Terminal and get a list of folders which all end with "Operation not permitted." I've also tried my superlibrarian username and that gets an "invalid user" error.

The solution suggested by Alvaro is the correct one, give permission to your koha user by changing the owner of the Koha log directory: $ chown -R USER:USER /var/log/koha/INSTANCE
