Make sure you provide the exact Koha version you can from and upgrade to.
Koha versions have 3 numbers like 3.10.6. It should be exact.

On the other hand, rebuild_nozebra.pl shouldn't be used. Forget about it.

If you installed koha on /usr/share/koha you can run this two commands:

export KOHA_CONF="/etc/koha/koha-conf.xml"
export PERL5LIB="$PERL5LIB:/usr/share/koha/lib"

which will set some needed environment variables.
