[Koha] Multiple primary key defined

[Tim McMahon - West Liberty Public Library]

I get the following error trying to update our database to version 3.

alter or create bookfundid in aqbookfund
DBD::mysql::db do failed: Multiple primary key defined at 
installer/data/mysql/update22to30.pl line 1960

The source says it will run the query twice.  Should I just ignore this 
error if I only get it once?

This is from a fresh git install this morning.
