I have a phantom record showing up, that I deleted. When I click on it, it shows a koha error Can't call method "fields" on an undefined value at /usr/share/koha/intranet/cgi-bin/catalogue/MARCdetail.pl line 124. I know you're on debian Lenny, and this is for Ubuntu, but at this step of the process, I don't think that makes much difference.
Basically, you'll be running:
cd /usr/share/koha/bin export KOHA_CONF=/etc/koha/koha-conf.xml export PERL5LIB=/usr/share/koha/lib perl misc/migration_tools/rebuild_zebra.pl -b -w

What kind of installation do you have, dev or standard?
If dev, you'll need to be in the directory where you extracted/downloaded Koha.
If standard, you'll probably need to be in /usr/share/koha/bin, or whatever directory you specified when you ran make.
You'll also want to be sure, like Arturo indicated, to have both your KOHA_CONF and PERL5LIB exported (as per the instructions on the wiki).
