I apologize if you already do this, but I highly recommend you use a version control system to monitor any changes you make to a package's source files. And of course for any add-ons, scripts, plug-ins you program yourself.
I even do this for managing my configuration files (http.conf, vhosts, php.ini my.ini etc.
I personally use Subversion, but Git's one of the latest hotness if you're starting from scratch, another one's Bazaar.
I would recommend using Git since that is what Koha uses (since 2007) so you can merge aqnd cherry pick changes easily. Everyone wants to commit back to the project in the end don't they? :) Chris
