I have set OpacBrowser to "don't allow patrons to browse subject authorities on OPAC", but the "subject cloud" link is still present...
Using Debian 3.8.2 Koha packages and a fresh instance with sample data, the OpacCloud preference is under Administration > System preferences > Local Use. Turning this off removes the 'Subject cloud' link from displaying on the OPAC - by default it isn't turned on though...
