I've seen it before, but not with Koha, which makes me think this is not a Koha problem, but a problem with your Apache/CGI configuration. Once I've tried an install on a clean etch, I may be able to point you at the appropriate part of the configuration exactly, but I suspect it is either not having a2enmod cgi or having some incorrect/missing AddType or similar for .pl files.
