A netbook/laptop would be the most efficient way to do this with multiple uses. I have seen lightpens lately that are USB for $34 that would work great for this as they have long cords. I also have an HHP scanner that is bluetooth that I believe was about $350 - with a USB connection except that has an external power supply requirement. I have some old handheld scanners from our legacy system we paid over $1000 for each that I have been able to reprogram to collect barcodes and have successfully uploaded that data and processed it in a test.(Falcon units from PSC) We are not excited about inventory as it only says if the item is there or not and from conversations 3.0 inventory didn't take into account if it was checked out or not from my understanding - http://bugs.koha.org/cgi-bin/bugzilla3/show_bug.cgi?id=3123 and based on this bug there are other items that are being fixed as well... If you have a laptop in the library and a book cart you can plug any scanner in to the laptop and push the laptop around the library - that's the cheapest ;) no buying anything new.
