I would check the userid under which the crontab job is run vs. the userid who is the owner of the /var/lib/koha/zebradb/* directories (--> the write rights to the index files). The rebuild_zebra doesn't delete or update the existing index (I'm using the --r switch) and if I manually delete the index files through the script the rebuild_zebra doesn't recreate them. If I run the rebuild_zebra script manually it runs successfully and recreates the index files.
