We use the same scanner. Code 39 barcodes are printed from Koha on a Ricoh Aficio AP400N. They scan without issue so I'm not sure what the problem might be with your setup. There is a wiki page I wrote some time back (http://wiki.koha.org/doku.php?id=en:documentation:barcode_scanners:ms9590_vo...) but I'm not sure it says anything you've not already tried.
