did you restart koha? - specifically after you upgraded?

   /etc/init.d/koha-common restart


did the following error stop?
  
   AH01215: Configuration not defined at /usr/share/perl5/Log/Log4perl/Config.pm line 579.: /usr/share/koha/intranet/cgi-bin/mainpage.pl


do you have new errors in your log files?
