Thanks for clearing that up! :-)

Since you are using 16.05 you do not need to jump through those hoops
at all. In other words, the instructions in the PDF are not required.

Simply edit the "Other options" section of your MARC21 frameworks 856
$u and set the value for "Plugin" to "upload.pl'.

And fix your koha-conf.xml, the  <upload_path> setting should read as
<upload_path>/var/lib/koha/<put_your_instance_name_here>/uploads</upload_path>
