[Koha] Index not rebuilding with -z option

As a guess, I suspect the permissions on the files are messed up, and 
the user running running the -z is not the same user you are using to 
do a full rebuild.

I'm using the same user to do both rebuilds. What we found is that with the
-z option, no record is found. It returns 0 for everything.

Is there any other possible reason why that is happening?
