The actual problem you're having is beyond my Koha skill level, but the 
nature of it gives me an idea. Perhaps it is too late in your efforts 
for this, but I'll throw it out there anyway.

My inclination if I had your hardware setup would be to customize the 
platform instead of the application. Have you considered not tweaking 
Koha to use custom paths at all, but rather to use file system links to 
make the Koha scripts transparently use the shared storage area? 
Something like this:

ln -s /shared/path/you/need /native/path/koha/expects

It seems like (if it worked) that could be a lot more flexible and 
universal, not to mention a whole lot less messy when it comes time to 
upgrade your Koha version level.
