 if you don't mind try a local change to your /usr/share/koha/lib/C4/Context.pm, try changing line 30 to my $debug_level = 2;
 
This may skip this error and tell us what the error really is.
 
As well, when you do rebuild -a -b -r, can you copy/paste what it prints out to the screen?

Try the flags -b -a -r
 
 
Also look under /var/log/koha log files.  Such as koha-error.log, or koha-zebraqueuedaemon-output...or something like that.
 
See what issues it gives you then post it ok?
 
But first try with flags -b -a -r
