Although not pretty, I resolved my "2nd site installation" problem. Without being able to get the SetEnv PERL5LIB statement to work, I added a second symbolic link in the first directory noted in the error:
Can't locate C4/Context.pm in @INC (@INC contains: /usr/lib/perl5/5.8.7/i686-linux /usr/lib/perl5/5.8.7 /usr/lib/perl5/site_perl/5.8.7/i686-linux /usr/lib/perl5/site_perl/5.8.7 /usr/lib/perl5/site_perl/5.8.0 /usr/lib/perl5/site_perl .) at mainpage.pl line 5.
In /usr/lib/perl5/5.8.7/i686-linux, I set a link that points to the C4 directory. Why SetEnv doesn't properly work, I don't know. I've verified that mod_env is loaded, made some changes thinking that suexec might be preventing SetEnv from working properly--nothing wanted to work.

Should anyone have any other suggestions, I'm open. I don't exactly like this setup although I am pleased that it now works.
