This may not be the Best Way, but here's how I would do it. Esteemed colleagues, please add corrections and improvements.

Create a MARC record for each document the same way you'd create one for any book, journal, etc. Don't worry about the record being perfect and following all the cataloging standards. As long as your users can find the record in Koha, that's what really matters. What's important is probably the title (245), author (100), maybe a few subject terms (650), year (260)--whatever you deem useful. 

If you want full-text access, put the files on a server somewhere and add the URL to the 856$u field. You can make it behind your institution's firewall or out in the open depending on what you want--talk to your IT department.

You can modify fields as you want--Koha is (literally) infinitely configurable.

I created something similar for our institution's local authors, which you can see at medstarauthors.org. I took Medline records (a database of medical citations), converted the records to MARC, and uploaded them to Koha. If we have full-text access to the article, the URL goes in the 856$u field. If the article as a DOI (digital object identifier), that goes in the 857$u. (You say your catalog doesn't have an 857 field? Well mine does. Remember what I said about infinitely configurable?) 

We also have some files that are stored locally--the PDF versions of our printed bibliography, among others. I tried to create a folder on our system that could be accessed on port 81, but our IT department doesn't allow that. (We're a hospital, and security has been much on their minds in the past few years.) I created a separate server, but I know there's a way to store local documents on Koha--I just can't remember how. It's in the documentation that I'll read as soon as I get a few other tasks done.
