The issue is that the coverflow plugin doesn't have a "tool" or "report" method, so it won't appear in the Tools or Report modules by default.
You'll notice that /cgi-bin/koha/tools/tools-home.pl takes you to /cgi-bin/koha/plugins/plugins-home.pl?method=tool, and /cgi-bin/koha/reports/reports-home.pl takes you to /cgi-bin/koha/plugins/plugins-home.pl?method=report.
If you go to /cgi-bin/koha/plugins/plugins-home.pl or click "View plugins by class" and choose "View all plugins", then you'll see the plugin in the list.
I'd argue that the "Administration" module should probably have a "Plugin" page that by default shows all plugins, as this can be confusing. I know I was confused about it until I figured out that it was just a "view" issue a few weeks ago.

I observed after uploading in Koha it disappeared from the installed plugin list automatically. I checked in Koha 20.05 and debian 10.

Have you tried to reintall it after upgrade?
I had a similar issue on 17.05 and reinstalling the plugging it worked.
Note that eventhough I reinstall it. It kept original configuration. I had to just enable it.

Yes, I reinstalled the plugin even though it behaves differently. I removed all the all auto generated previous codes and trying to install the coverflow again on the test machine.
