I recently did an upgrade following the docs on the wiki.

Since you have successfully installed 3.01, just backup your 3.01 koha database, drop all the tables in the koha 3.01 database (you can use phpmyadmin) then restore your 2.2.9 database tables into the 3.01. Then follow the wiki from the updatedatabase.pl script.

At the end of the upgrade (after running all the scripts & commands in the 22_to_30 wiki page) you may need to check your system preferences. There were several that were missing in my own install after upgrade. i just recreated them. You may also need to check that your marc framework is ok.
