As I understand it, one should do the upgrade from 2.2.5 --> 2.2.9.

At best, after restoring the backup, one should run
updater/updatedatabase on the system with appropriate options.
(setenv KOHA_CONF and perl -I/path/to/dir/above/C4 and so on)
