Thanks for this. But on the reconfigure site, I don't see any button for clearing the cache.

I suspect a caching issue (assuming you are running in production mode).  Go to Administrator's Toolbox > reconfigure site and use the button for clearing the site's cache there.
After that revisit the pages that link to these tags and see if they are now listed (they shouldn't be).

I'm not sure what "did not clean the tags" or "orphaned tags" mean in this context.  Could you paste in a URL that is returning a 404 please?  This should give a better idea of what you are referring to.
