From your brief description, sounds like rebuilding Zebra is what you should do. Any time you tinker with biblioitems.marc or biblioitems.marcxml (I include deletion of the parent biblio as "tinkering"), you'll need to reindex. That's a good reason to avoid such tinkering directly, instead choosing the tools (such as those in C4::Biblio).
