I want to send the mails in KOHA using our SMTP Server. How do we do these settings ? Is it based on the ubuntu linux server ?

There are some settings in the staff interface System Preferences. Current releases use the misleadingly-named Mail::Sendmail - see man Mail::Sendmail for how to configure it at a lower level. Yes, this is on the server you installed Koha upon.
