First off: we're on Ubuntu 12.04, using Debian packages, now running koha 3.10. This is my first experience with koha, and from what I can tell I must have done some things during the original setup as root instead of as the koha user. It's far enough in the past now that I'm not sure exactly what.

I believe that the Debian packages install as root. So you usually don't need to start changing permissions and stuff. There are certain commands that work with the package install, you can check them here. http://wiki.koha-community.org/wiki/Commands_provided_by_the_Debian_packages.

If you do need to execute commands at the console for your Koha instance, the koha-shell command is there for you.
