There's no way to do it as it is now using the opac_js and opac_css hooks. In the case of CSS you can clearly tweak things in OpacUserCSS. The new version of the CoverFlow plugin doesn't need OpacUserJS anymore. I suggest that you edit the configuration, save it, and restart Plack:
$ koha-plack --restart <instance>
BTW, it is not needed anymore to set the Apache alias, as it uses the new API routes injection. You should be able to see
